We noted some of those things about Safari 6 in the Apple Product Help thread, and I posted a solution for the font issue. It isn't exactly intuitive, but it works. No doubt about it though, Apple messed up with the newest version of Safari, and I hope they fix these problems in future releases.

As for Time Machine, it does incremental backups, so you have multiple versions of the same file in case you want to go back to a certain date to retrieve a particular version of that file. That's why it uses more space if it has it. Easy solution is to partition your backup drive to the size you want it, and Time Machine will simply use that space. Not a big deal, really.
